Scott loves to follow orders so he's always had a great deal of respect and deference for Kurt as team leader. he thinks of Kurt as an older brother figure too, although he's probably never actually voiced that aloud. maybe Xavier has pulled it out of his brain and told Kurt though lmao
Scott has always been eager to provide strategic second opinions on the field, and has been trying to be a lieutenant to Kurt in X-Men business while Xavier is out of commission

Whether or not Kurt explicitly knows, Scott is 100% a little brother to him and he feels weirdly protective. Was offended that Scott was so unpopular in mojoverse (although he has witnessed these deeply boring training sessions personally and told Scott he should try moving on and getting in variety when he's stumped)
Scott is probably a better tactician than Kurt, so he absolutely encourages the input. I was thinking that in the past there was an incident where Kurt got lost somewhere and the team was leaderless for a bit, so maybe Scott stepped up in his absence?

NOOO LMAO NOT KURT GETTING KIDNAPPED AGAIN??? but i love this idea. funnily enough while scott would make a great field leader and would 100% step up in kurt's absence... he'd also hate it! it stresses him out to be in charge. he got the mission done but was really relieved to pass the baton back to kurt

THE EPIC HIGHS AND LOWS OF BEING A SUPERHERO TEAM LEADER sometimes you just go missing so another character can step up. I think as much as Kurt is stressed over a lot of elements of leading, he was happy to return and spent every moment away worrying about the team. Super proud that Scott handles things like a pro.
